It is said he wrote it about the suffering of his mother Judith Marie Keenan/Garrison who died, about her blind faith despite her suffering. He also said the person it was about never would hear it because of the nature of the song. APC's and Tool lyrics are left kinda vague so each person can have their own meaning for them.
